Tiles not displaying properly!!

Hi all, I am working on a house upgrade system. I have got the core parts of it working, but I am having trouble with one aspect. When the player upgrades their house, it all transfer events check to see whether a switch is active, stating that the house is upgraded in a certain way, i.e. 2nd floor has been added. When the player is transferred to the upgraded version of the map, either by coming onto the new map or by moving after the upgrade, the tiles glitch out. Have i done something wrong?

Okay I see it now. This is the auto tile system trying to help in an Un helpful way. If you look it is trying to connect to the bottom roof. You can try a different order of operation while building like top down instead of bottom up or try holding shift to disable the auto tile while building.
